Wilmer Flores and Devin Mesoraco also homered for the Mets, who have followed a four-game losing streak with three straight wins.
Gerardo Parra had two hits and drove in a run for Colorado, which has lost eight straight at home to fall to 11-20 at Coors Field.
New York backed another solid outing from deGrom (5-2) with 15 hits. The Mets' ace struck out seven and allowed two runs -- one earned -- to drop his ERA to 1.51, tops in the majors.
Nimmo, who had four hits, led off the game with an inside-the-park home run off Rockies starter Tyler Anderson (4-2). He hit an 0-2 pitch off the wall in right-center, and the ball bounced toward the right field line instead of back into the gap, fooling right fielder Carlos Gonzalez. Nimmo raced around the bases and scored standing up to give the Mets the early lead.
Jose Bautista's groundout in the second scored Michael Conforto to make it 2-0, but Parra's RBI double in the bottom of the inning cut the deficit in half.
Flores hit a solo homer in the fourth -- his fourth of the season -- and Nimmo went deep in the seventh to extend the lead to 4-1.
The Rockies got another run back in the seventh when Bautista misplayed Ian Desmond's single to right, which allowed Parra to score from first base to make it 4-2.
The Mets extended the lead in the eighth inning when Conforto led off with a double and Mesoraco homered off Jake McGee.
New York put the game away with a six-run ninth inning. Mesoraco and Bautista drew consecutive bases-loaded walks off reliever Jeff Hoffman. Amed Rosario, who had three hits, doubled home two more runs and Nimmo drove in two more with a single to make it 12-2.
