Morris, who went 20-of-30 for 217 yards with a touchdown and interception, drove the Colts 75 yards in 1:15 for the game-winning score.
Cincinnati took the lead on Keith Wenning's 15-yard touchdown pass to receiver Alonzo Russell with 5:27 left. Wenning was 12-of-24 for 150 yards and a score.
Turnovers highlighted a scoreless first half.
On its opening possession, Indianapolis had a 14-play drive stall when Bengals' safety Chris Lewis-Harris forced a fumble which was recovered at the six-yard line.
A late scoring bid by the Colts (2-2) was turned away when linebacker Nick Vigil picked off a Morris pass.
Neither starting quarterback - the Colts' Andrew Luck or Bengals' Andy Dalton - played Thursday night.
A.J. McCarron went 7-of-12 for 95 yards for the Bengals, and Colts quarterback Scott Tolzien was 11-of-12 for 88 yards.
A 21-yard gain by running back Bronson Hill set up Mike Nugent's 21-yard field goal to put the Bengals (1-3) ahead in the third quarter.
Morris guided the Colts to an eight-play, 60-yard drive, ending with Adam Vinatieri's 46-yard field goal to tie the score at 3-3.
In the fourth quarter, Morris' 46-yard completion to receiver Chester Rogers set up a 38-yard Vinatieri field goal, putting Indianapolis ahead with 7:22 left. Rogers had six catches for 66 yards.
