The Yankees have won four straight and nine of 10. The Mets have lost the first eight games of a nine-game homestand and have scored just 11 runs in the process.
The Mets' fortunes appeared to be changing in the first inning, when manager Mickey Callaway's revamped lineup scored three runs in a span of 15 pitches.
Following a pop-out by Amed Rosario, who led off for the first time as a major leaguer, Todd Frazier homered, Brandon Nimmo tripled and Asdrubal Cabrera hit a two-run homer. Frazier and Nimmo were batting second and third, respectively for first time this season, while Cabrera occupied the cleanup spot for the fourth time.
But the Mets had just six baserunners the rest of the way and got a player beyond second base just once in the final eight innings.
Home runs by rookie sensations Gleyber Torres (a solo shot in the third) and Miguel Andujar (a two-run blast in the sixth) tied the game for the Yankees before Judge hit the first pitch he saw from Anthony Swarzak (0-1) beyond the left field wall. It was Judge's 18th homer of the season.
The Yankees also snapped a tie with an eighth-inning homer Friday, when Brett Gardner's two-run blast gave them the lead in a 4-1 win.
Judge's homer made a winner out of David Robertson (5-2), who allowed one hit in the seventh. Dellin Betances struck out the side on 11 pitches in the eighth before Aroldis Chapman earned his 17th save despite issuing two walks in the ninth.
Didi Gregorius had three singles for the Yankees, while Andujar finished with two hits.
Domingo German recovered from the rough first inning to last six innings for the Yankees. He allowed five hits and no walks while striking out nine.
Mets left-hander Steven Matz gave up three runs on five hits and four walks while striking out six over six innings.
