The Phillies won for the fifth time in six games to earn a split of the series shortened to two games by rain. The middle game Saturday was postponed and will be made up Aug. 16. The first pitch Sunday was delayed 59 minutes by rain.
The Mets have lost 17 of 25 since an 11-1 start.
Yoenis Cespedes homered in the top of the sixth to put the Mets in position to overcome an abbreviated start by ace right-hander Jacob deGrom, who was lifted after throwing 45 pitches in a scoreless first tinning.
But Paul Sewald (0-3), pitching his second inning, gave up a leadoff double to Carlos Santana and issued a one-out walk to Scott Kingery. With two outs, Williams stepped to the plate for starting pitcher Aaron Nola and crushed a 2-1 pitch deep into the right field seats for his second career pinch-hit homer.
Asdrubal Cabrera barely missed tying the game in the seventh, when his RBI double landed just shy of the right field wall. Santana provided an insurance run when he homered leading off the eighth.
The homer by Williams made a winner out of Nola (6-1), who allowed the one run on nine hits and two walks while striking out four over six innings. Edubray Ramos, the fifth Phillies pitcher, earned his first major league save with a hitless ninth.
Jorge Alfaro had three hits for the Phillies.
Cespedes, Cabrera and Brandon Nimmo had two hits apiece for the Mets, who finished with 11 hits but hit into three double plays and left the bases loaded in the first inning.
DeGrom, making his first start since he suffered a hyperextended right elbow while batting on May 2, walked three batters and struck out two in the shortest outing of his career. The Phillies hit 20 foul balls off him.
