Jason Marquis (1-0) overcame a shaky first inning to win his season debut, allowing four runs on seven hits in five innings.
Jamey Carroll and Joe Mauer had RBI doubles in a four-run first and Alexi Casilla had three hits to give Minnesota only its seventh victory in the last 36 regular-season meetings in the Bronx dating to 2002.
Morneau's two-run homer capped the first-inning outburst and his solo shot in the fifth made it 6-4. Morneau has swatted seven homers in 12 games at the new Yankee Stadium - more than his career total at Minnesota's Target Field.
